I'm waiting on attaching the tail cone until the engine and avionics pieces are done. Can I work on the canopy BEFORE putting the back window in?

Just keep in mind that the tail cone helps properly position the roll bar while it is being installed (roll bar brace anchores to the fwd end of the tail cone) and the positioning of the canopy frame when the canopy is drilled is relative to the position of the roll bar.
In SLSA production we use a simulated tail cone that has just the fwd two bulkheads and associated portion of the skins that gets temporarily clecoed on while installing the roll bar to assure it gets positioned correct.
