While googling to answer a VAF post, I just stumbled on the following excellent article:

It is a great description of how the various flavor of transponder signals are encoded. For instance, I learned that Mode A interrogations (to get squawk code) are totally separate from Mode C (for alt) - so the FAA computers must be putting the responses together later.
