After riveting the trailing edges of the rudder and elevators, a little bit of the wedge sticks out aft, past the skins. I thought I had read that I should now file the wedges so that skins and wedges are all flush and perpendicular to the control surface chord. I can't find this step in the instructions and see no note on the plans. Did I dream this? Is a file the best way to do this (if this step is actually needed)?

I think its primarily cosmetic. File is probably the easiest way to do it. If there's a lot to do, I would consider cutting a wood block (at the appropriate angle) and clamping lengthwise to the flat file, which will give you a nice straight trailing edge. Add a piece of slippery tape on the block so you don't scratch the Al skin and run the file up and down the trailing edge.
