Busy working on the tail cone today and need to run the trim wires from the rear of the tail cone to the front of it and am wondering if the bare wires go to the back whilst the ones with 'looks like brass' fittings go to the front or is it the other way round, hard to tell from the plans?

Correct. If you look ahead to 11-06 -> 11-08, you'll see that the bare wires are later used to attach to the Trim/Servo assembly, which attaches to the bulkhead. The gold-covered wires I suspect are used later to pin a connector of some sort.
