Ready to install rear skin where it joins the rear window I am thinking I should use some kind of seal between the skin and window to keep out rain and dust what works best

My painter used black Pro-Seal, but not, of course, during window installation. He masked it carefully and did a terrific job. I can't compare to other techniques, but this worked well. He did it around the front bubble, too.
