I am rerouting CHT and EGT wires and noticed the insulation on the CHT wires near the connectors got oil soaked and has left bare wires. Any problem clipping off the connectors, using heat-shrink to insulate the bare wires and applying new connectors?

Also, I need to shorten the wires. Does it matter if I shorten the leads from the CHT bayonet rather than the EIS-4000?
 
All of those probes are based on a metal-metal joint (thermocouple) and as long as you don't change any of the wire types in the run, shortening the leads from any point should be ok. Also, re-insulating the wires should also be ok, at least in terms of not causing any voltage changes.
