Did anyone else run into this? It appears I will need to cut back the flange some to allow the bulkhead to line up with the 774 forward top skin (J stringer flange butts perpendicular to bulkhead). It's an easy enough operation to do...I'm just surprised that it's this much off.

QBs sure are nice, but sometimes things make you go "huh"?

Well, I had that problem on my slow-build. I cut the stringers to length and they were too long. Had to trim them back some more. Weird.
 
I think those stringers are left long to accommodate either a tipup or slider config. and maybe to add some rigidity for the QB in shipping. Just trim up and radius as needed.
