I purchased my wing kit from someone who had already assembled the rear spar, they primed it ( I think Mar-Hyde), I've been using a different primer and would like it all to match. Assuming I can prep the current primer in a way that the new primer will stick is there any reason not to spray over the already set rivets? Would I lose any level of inspect-ability? Painting over the rivets on the outside of the plane is the norm, I just haven't seen rivets on the inside covered up.

I seen biz jets with so much paint you can't even see the rivets. No reason not to prime over shop heads except for additional weight.
 
As far as getting primer to stick over rattle can primer, I did an informal test of Sherwin Williams G60P2 Wash Primer over NAPA 7220 self-etching primer. The G60P2 was just as difficult to scratch and scuff over the NAPA primer as the scuffed bare metal. It has stuck hard to everything I've sprayed, dries fast and Van's likes it.
