My fav subject countersinking!

Done all the 120 degree counter sinks on 1207C-L & R this afternoon - Took my time and set the tool properly and happy with the results. Now moving on to 'Step 3' and looking at Figure 3 calls for 1208B-L & R to be machine counter sunk with 100 degree bit.

My question is this it suggests counter sinking in 3 place on both sides - does this mean 3 CS's on the 1208B-L and the other 3 1208C-L?

That is correct. You countersink the 'outside' of all 3 of those rivets for both 1208B-L and 1208C-L. This is so that when you rivet them, that BOTH sides end up flush.

The same thing happens in step 7 on the other side of the page.

Countersink both parts. Text is a bit misleading, figure 3 is not.
