I have a Plane Power alternator but don't need to use the optional alternator out wire. I've been studying wiring and Bob's book and even NASA workmanship standards (which have some really good pictures of proper terminal crimps and solders sleeves and more) but haven't found whether it's better to leave the wire in the plug and crimp on an end splice or just take the wire out of the plug.

The d-subs and power plugs on the VP-X aft of the firewall leave open holes. Will an open hole firewall forward in the alternator plug invite contamination?

I have the same PP alternator. Did not need the extra wire. I left the connection in the plug and just cut it, leaving ~ 6 inch lead, curled the end over and heat shrink. Then routed the small length along with the red Alt wire. Doubtful I'll ever need it. I believe the instructions say to simply cut it off if not needed.
 
I would cap it and tie it back into the "harness", the extra wire helps to support the other wire.
