I have a thought of fitting some kind of fuel drain into the bottom of the tank to allow a water check to be carried out during pre-flights (in the UK so we can do things like this with mod approval).

One theory I have is fitting a gascolator immediately below the tank outlet in the space between the fuel tank/baggage bay floor and the fuselage bottom skin, right over one of the access panels. A small hole in the access panel would allow the drain valve to be accessed.

Fuel would exit the tank as normal, pass through the gascolator and then carry on back to the electric pump as normal.

Does the learned collective here have any thoughts (good or bad) on my cunning plan?

Baldrick would be proud!

I can say that as an Ex-Pat Brit.

I am not familiar with the RV12 per se' but there is no hydraulic reason you can't do what your planning.
