Will the most inboard line of rivets on the flaps be covered by the wing root fairing. I retardedly riveted the brkt parts B and C to A and the bottom of the rib before I riveted the top of the inbord rib to the skin so now I have to use 4 blind rivets.

Only the most inboard rivet will be covered. Just use some filler to fill in the divot in the middle of the blind rivet, being careful not to get filler around the outside of the rivet and when it is painted, it will look like a normal rivet.

I was thinking of the wing skin...I can't remember how many rivets get covered, maybe a couple, depending on your installation, but the filling part still applies.
