I'm lining up the FAB with the cowl intake opening and the bottom of the air box is in the middle of the opening. What would be best, to modify the air box to angle that opening down, or lay up glass from the cowl opening to angle up to the air box?
 
You might consider doing half of the mod to each part, that could result in a smoother transition for the air flow.

I would try to not add any extra weight or leverage to the FAB----they tend to be a bit vibration prone.
 
In that case, make the top plate fit just over the top of the cowling intake lip by bending. Then set the bowl over the plate & adjust the nose of the bowl to just below the bottom of the cowl intake lip (usually works) and clamp bowl/plate together. Should give you a D-shaped opening just bigger than the cowl inlet.
