Its the bigger hole where multiple pcs come togther on the other side of the pre-punched firewall hole.

You will need to be more specific. In one case you refer to holes (plural) and in the other you refer to hole (singular). The pics look like where the weldements that attach the firewall to the longerons. All of the holes there do get drilled. I am just not sure if I am answering your intended question.
 
There are four of these holes total (1 in each corner) in the firewall. They are the cornermost holes and are a little bigger than all the other #30 holes. If you look through the pre-punched pcs. you can see the edges of some pcs poking/interfering with the existing pre-punched hole in the weldment.

Briand,
I seem to remember some of the spacer or angle obstructing
the engine mount holes after riveting the weldments on. You
will probably use these holes to mount the firewall to the jig.
I ran a #12 drill through them to clear the holes out. I wouldn't
drill them to size until you get ready to attach your engine mount.
Use your engine mount as a guide when you drill to size. Each
mount has a mind of its own.
