Space is very tie from the inside, so I guess one would cut them from the bottom. What tool or tools do you use? Any advise on how to cut is greatly appreciated.

I didn't have a QB, but I used a hole saw to rough cut the majority, then used a good old half round file for the rest, then smooth finished it with a mini scotchbrite wheel. I stayed true to the template and the hole for the gear legs is perfect.
 
Don't have a QB either, but I took the skin, marked the template, and then made a lot of #40 holes just inside of the line. took a dremel cut off disk, and removed the Swiss Cheese. Just make sure that you leave enough distance to that one rivet in the main spar closest to the hole. One of mine gotten awfully close to the edge. After you put the skin on the plane, take a drum sanding tool (or half round file), and remove the material from the 704 spar.
