After fitting the cowl I noticed that the starter gear (i think that's what it's called) comes very close to the lower cowl on the sides (about 1/2"). Is there a minimum spacing required here? If so I'm assuming I can just trim the cowl back a bit.

I'm working on my cowl also. I don't think you want to trim the cowl back in the area you mentioned.

I'm just going to be careful where I locate that last nutplate that goes there.
I may just use two nutplates and forget that third one, we'll see.

Yes it's sort of close, but I believe that's just the way it is.

Your spacing looks normal. You need that space for the aft screw and nutplate. You might need to shorten the screw later, but your cowl looks good.:)
 
Two nutplates..

...are plenty, Mark...we've had two for over 300 hours and they're fine. Just place the rearward one a little ahead of the ring gear,
