Okay, so page 38-13, step 10, of the KAI says to cleco and final drill the C-01411 canopy rails shims, and page 38-18, step 1, says to cleco the shims for riveting (AN426AD3-7). Unless I'm missing it, there isn't a step in between that says to counter sink the shims, but it seems elementary. Can someone confirm this step? Thanks!

Looking at a scaled-up version of the plans, I now see why you don't countersink these, I had the pieces in the wrong order.
